I had the same problem with Dish 322 and the 150 and it took some digging to find the answer:
You have to tape the IR transmitter directly over the IR port (three clear circles) on the right side of the Dish box. It took some time to get this to work (trial and error). The way mine is set up is that the transmitter is horizontally placed over the middle and right circles with scotch tape over the whole thing.
You definitely need to test this a few times to make sure it works (change channels in the PVR software a bunch of times just to make sure). Your remote will still work even with the IR transmitter tapes across it. Not an elegant solution but it works.
FYI - You are going to have a screensaver issue with the Dish 322. Check out Google and look for Dish 322 Tivo Select and you will see what I mean. The solution is to set up a dummy timer in the Dish box for a 23 hour recording to avoid the screensaver issue (in short once the Dish does the nightly update the box defaults to a screensaver instead of directly to the channels).
